I guess you could call this an AU, since Tom Riddle aka Lord Voldemort ain't the bad guy!

In a secluded section of St. Mungo were a bunch of warm colored rooms that were for Witches who were pregnant and giving birth.
It was July 31st 1980 and, in a corner room was a very tried Lilly Evans and her husband James Potter. They were both tired but happy as a Nurse brought in their new baby boy and handed him to Lilly.
Looking down at their son, the two whispered, together, not wanting to wake up their son, but wanting to decide on a name for him.
“Harry?” James asked his wife, smiling as the little boy yawned in his sleep. Lilly nodded and smiled, putting her finger in Harry’s and watching as he gripped it. “Harry Potter…” James mused. “We need a middle name.”
“James.” Lilly smiled and James laughed slightly. “Harry James Potter.”
There was a knock on the door and James went over to open it, revealing Sirius Black, Remus Lupin, Severus Snape and Tom Riddle. James smiled in greeting to his friends and they walked in, making a circle around Lilly and Harry.
“He looks just like you James.” Tom whispered, and Harry’s eyes blinked open.
“But he’s got your eyes Lilly.” Severus added as Harry looked up at the adults all around him.
“Hello Harry.” Sirius smiled and tickled the little baby, who giggled and grabbed on to Sirius’ hand.
“Look Harry, these are your godfathers.” Lilly whispered and the four men smiled.
“No godmother?” Remus asked, laughing.
“We don’t have any good female friends..” James said and suddenly Harry let out a little cry.
The adults all looked down. Harry was whimpering, tears in his eyes as he reached up for Severus. “Harry?” Lilly asked, trying to make sure that nothing was wrong. Harry whimpered again and reached up for Severus. Lilly looked up at Severus. “Sev? I think he wants you to hold him.”
Severus leaned down and gently took the little boy from his mother’s arms. Harry cooed in delight and nuzzled into Severus arms as all the adults in the room stared at him. “Wow… he really likes you Sev.” James noted as Harry grabbed on to Severus’ shirt.
“Lucky little kid.” Tom said, causing everyone in the room to look at him. “Only a few hours old and he already knows who his mate is.”
“His mate?” Lilly’s eyes got big as she glanced over at Harry who was babbling at Severus in baby talk. “Severus is Harry’s mate?”
“I’m willing to bet everything I own on it.” Tom smiled down at his best friend and the little newborn baby.
Severus looked down at the little baby and found himself unable to stop smiling. “I think… I think Tom’s right.” He whispered, offering Harry one of his fingers and watching Harry’s little baby hand curl around it.

It was August 14th 1980 when Severus appeared in Tom’s rooms, gasping and out of breath. Tom stood up from his desk and stared at the man. “Severus? What is it?”
Severus looked up at Tom, terror in his eyes. “Peter Pettigrew. I saw him in Diagon Alley just a little while ago…”
Tom paled. He knew Pettigrew was a rat… both figuratively and literally. James and Lilly had severed all connections with Peter after they graduated from school… when Peter tried to rape Lilly.
“I brushed against his mind, just as a precaution.” Severus watched at Tom nodded in understanding. After what Peter had done to Lilly Severus and Tom had made sure to keep track of the rat. “Someone is using him…” Tom blinked in confusion. “Their going to use him to kill the Potters.”
The room went silent.

In less then two hours Lilly, James and Harry were hiding under the Fidelus Charm, with their secret keeper being the absolute last person you would ever think… Lucius Malfoy.
Of Harry’s four godfathers only Severus visited frequently. The others stayed away to make it seem like they didn’t know where the Potters were. Severus went to cuddle his mate and deliver news to Lilly and James.
Time rolled on. The year changed and tensions ran high. In order to protect Harry, James and Lilly had documents drawn up. In case anything happened to them, Harry would be put in the custody of his godparents. They’d drawn lots for the order in which they were to be asked, simply because it was the best way they could decided. Only Severus had known his number in advance. He was the last, because he didn’t want his mate to think of him as a parental figure.
So first came Sirius, then Tom, then Remus and finally Severus. Lilly and James put their bank accounts together and made it so only the four godparents and Harry himself could take money from the newly formed Potter vault.
Dumbledore had started to poke around, trying to get in contact with Lilly and James. They’d refused, for the simple reason that, while Tom and Severus couldn’t read him, they got a so called ‘creapy feeling’ from Dumbledore… after all, he’d been the man who kept Petter form going to a Wizarding Prison for the near rape of Lilly…

Severus was sleeping soundly when an alarm went off, making him practically fall out of bed. He suddenly paled as he realized what that alarm meant… someone had found where Lilly and James were hiding.
Running through the mansion he shared with Tom, he met up with the other wizard and the two aparenated to Lilly and James’ home. They froze at what they saw as Remus and Sirius came up behind them.
The home looked like a tornado had gone through it. Stepping forward Tom kneeled down next to the body of James Potter, his wand still griped in his right hand. Tom gently adjusted James to a more natural position and closed his eyes. Sirius and Remus were silently crying, while Severus and Tom were very close to tears.
A baby’s cry rang out and the four men raced to where Harry’s room was. There, her body still shielding Harry, was Lilly. Tom again, leaned down and gently removed Harry from Lilly’s arms, handing him to Severus, who cradled his mate to his chest. Tom picked Lilly up and lay her on the little bed that shared the room with Harry’s cradle and closed her eyes.
“Who did this?” Sirius practically growled as Remus wrapped his arms around him.
“I don’t know.” Tom answered, turning towards the others. “I’ll contact the aurors.”

Sirius frowned as the Aurors talked. He looked over at Severus, who was still holding Harry and at Tom and Remus. The Aurors had no idea who had killed Lilly and James, and probably never would… all they knew was that Lilly had somehow managed to shield Harry form the killing curse, which was supposed to be impossible, but Lilly had done it.
Suddenly the door opened and Dumbledore came in. “Sirius…” Dumbledore said, a sad smile on his face. “I just heard about Lilly and James… I’m so sorry, poor little Harry…” He looked up at the Aurors and over at Tom, Remus and Severus. “Luckily I have contacted Lilly’s sister, and she is willing to take care of the boy.”
“No.” Sirius said, standing and walking over to Dumbledore. “Lilly made it clear in her and James’ will that she never wanted her sister to take Harry.” Sirius gestured back to Remus, Tom and Severus. “I believe the order of custody is myself, Tom, Remus and Severus.”
Dumbledore frowned and looked over at the little baby, his eyes traveling to Tom and Sirius felt something inside of him flinch. But he pushed it down and left that day with Harry in his arms and the other three men following him to help set up a room at the Black House for Harry….
That evening Sirius left Harry with Remus and Sirius. Tom was using his ‘minions’ to try and find out who killed Lilly and James and Sirius had been sent shopping.
He was on a crowded muggle street when a very familiar face appeared in front of him…
“Petter Petigrew.” Sirius whispered as the rat smirked.
“Hello Sirius… how is Harry? Tragic what happened… and Lilly… such a pretty little muddblood.”
Sirius froze. “You! You killed them!” He flew at Peter, wanting to rip his eyes out… and suddenly everything around him exploded…
When the world finally was normal again, Sirius was sitting in the middle of a destroyed street, dead muggles all around him and Peter’s severed finger lying in front of him.

“The simple truth is that the first man his parents wished to place him with was their murder.”
Remus and Severus stared at the panel of wizards who would decide Harry’s fate. Sirius was already in Azkaban, without a fair trial and Tom was in hiding, because Dumbledore had made people think that Tom had ‘ordered’ Sirius to kill Lilly and James… and now Dumbledore was standing before a panel of Wizards, telling them that neither Remus or Severus should have Harry… but that he should go to his muggle relatives.
“Another potential guardian is believed to have ordered the death of the boy’s parents…. Now we are down to two men.” Dumbledore looked over at Severus and Remus. “One, is a werewolf, a crazed demon for one night a month… the other,” Dumbledore looked at Severus. “Is a ‘reformed’ follower of the man who ordered the murder…”
Dumbledore sat down and Severus wanted to kill the man… he’d just sentenced Harry to growing up with the muggles… the family that had disowned Lilly…

Remus and Severus watched as Dumbledore took Harry into his arms and the little boy started crying and reaching out for Severus… Dumbledore ignored this and vanished, taking Harry Potter away to the Dursley Home.
Severus gently took Remus’ hand while trying to hold back his tears… part of the plans for “protecting” Harry was that no wizard would be able to go near him while he lived with the muggles.
“Dumbledore has offered me the position of Potions Professor at Hogwarts.” Severus told Remus. “I’m going to accept. I want you to find Tom, tell him that I’ll keep an eye on Dumbledore.”
“You think he has something to do with…” Remus trailed off and Severus nodded.
“I’m going to find out… and when Harry comes to school… I’ll be there.”
