I like this. It actually sounds pretty original to me, maybe because of the lack of WELL-WRITTEN Severitus stories I've found thus far. I'd like to read more, so please, do continue.

I think you really have a good thing started here and hope you continue it. I'm really interested to see how Snape finds out about this and what his reaction will be. Keep the chapters coming!

I like where this is going. I glad that he still think that James is still his father. I think that Snape is unfair and stubborn. I hate those fics where Harry apologize to Snape. What does he have to apologize for, the fact that he's been treated unfairly by Snape. I think that Snape has a lot of groveling to do.

I haven't read a good Snape-is-Harry's-father story yet, but maybe that's because I didn't really look out for them. I've never thought there would be a convincing explanation why Lily should have cheated on James, and why Harry should look so much like him.
I'm curious to find out how you do it, though. Will we ever know what the letter to Snape really contained? Somehow I don't think it has been destroyed completely.
I loved your description of Harry's life at the Dursley's. And I completely understand his reasons to keep the content of the letter to himself.
