Personally I say Susan Bones as her Aunt is the Head of the Magical Law Enforcement and would be handy to have with all the trouble Harry gets into.
If not you could go for one of the Patil's, or both. I don't think the magical world cares Where someone is from, just as long as they have magical parents.
Ginny Weasley is also a pureblood. The parents wouldn't have a problem with them getting married. She's already involved in the war, so that wouldn't put her, or her family, in any additonal danger. The fact that she's already somewhat in love with him, and owes him a life debt, would help. You may be able to twist that into allowing him more to screw more than just her as well. (Personally wouldn't mind seeing Harry, her, and either Hermione or Luna, at the same time.)
Fleur, she hot and could be working at Hogwarts as an asstitant to one of the professors. She could come from an old pureblood french family that lost it's prestige and having the boy-who-lived in it would be helpful. He's saved Gabrielle and that could help his chances as well.
One of the three chaser's in Gryffindor, Katie, Angelina, or Alicia. The four of them together would be an interesting scene. ;-) Have at least some common interests, Harry problably already knows them. He could accept that whichever he chooses will be with other people, the other two girls, and the twins and lee, and she could accept that he will be with other girls.
Cho Chang. Could give it another and have her be over cedric this time. At the least Harry could finally have her, he's been crushing on her years.
You could always throw Tonks in. She's not a pureblood but a Metamorphmagus would be a fun partner. She could be assigned to watch him, see him with another girl, and then either get jealous or just be interested in his 11 inches and stamina.
A slytherin, someone like Pansy Parkison or Daphne Greengrass I think. They could be interested in the advantages of having a powerful and well known husband.

Let her become pregnant. Harry can use that to do the same ancient magic, the bond of blood, to protect there new home from everyone. Since it's Harry casting it, should be able to stop Dumbledore and the Order as well.
I'd also leave them as fuck budies, or at least no 'serious' relationship. That way Harry can still be with other girls at school.
